Are we able to make custom game profiles for Xbox 360 games running on Xbox One like Unreal Tournament 3 or Quake? Thanks.

Yes, you can make custom profiles for any game and you will use the Xbox One default as the base profile since it is actually played on Xbox One, despite being an X360 game.
